Sector automation (that is activated by setting the sector focus) and planetary automation (that is activated by clicking on a planetary automation button on each individual planet) are two entirely separate systems that are modded in different folders and don't interact with each other.

Stellaris planet automation. They only add passive bonuses to the entire sector they govern. Automation is a bit of a mess though. I really can't recommend you enable it in any way.
